A multidisciplinary operation uncovered the camp on a secluded farm in White River, where 95 Libyan nationals were arrested.
In addition to military-grade training equipment, drugs and other contraband were discovered at the camp.
The Department of Home Affairs said the group entered South Africa through Tunisia using fraudulent visas.
"The visa cancellation means that all the affected Libyans are now undocumented foreign nationals," said spokesperson Siya Qoza.
"Minister Schreiber has instructed all departments to provide full support to the multidisciplinary effort."
