Police said Siyoli was charged with abduction and murder while his 28-year-old accomplice will be charged on Monday when he appears in court.
At a special media briefing earlier, police declined to comment on a tabloid story which claimed that a close relative of the Port Elizabeth teacher had also been arrested.
The report quotes an unnamed source who claimed police ambushed the family member last night.
Panayiotou's body was found on the outskirts of a Uitenhage township last week after she had been reporting missing.
Police said they could not divulge more details about the two suspects charged with Panayiotou's murder until they both appear in court.
Police confirmed that robbery has been ruled out as a motive for Panayiotou's murder.
The woman was abducted from outside her home before 7am last Tuesday, while she was waiting for her daily lift to work.
Panayiotou was a junior grade teacher at Riebeek College Girls' High School in Uitenhage.
Family, friends and colleagues gathered at the Mater Dei Catholic Parish in Port Elizabeth to bid farewell to the popular teacher on Tuesday.
