The boy was taken to a place of safety after the victim's body was found in bushes in St Francis Bay in the Eastern Cape on Tuesday.
The victim had a stab wound to his neck.
The police's Basil Seekoei said, "He will undergo an evaluation to determine his criminal liability."
The child will return to court on March 27.
Meanwhile, the Childline and Family Centre's Anna-Louise Olivier said violence among children was on the rise.
