Elderson Echiejile and Brown Ideye scored the first two in the space of five minutes, before Emmanuel Emenike extended their lead from a free kick late in the first half.
Fantamady Diarra pulled one for Mali but it was a little too late.
Nigeria will face the winner from second semi-final between Ghana and Burkina Faso in the final.
