The South African Sports Confederation and Olympic Committee (Sascoc) suspended Squash South Africa and the South African Equestrian Council with immediate effect on Monday.
The body said there are leadership issues in each of the federations and presidents have been removed recently without following due process.
Sascoc Chief Executive Officer Tubby Reddy said they will not tolerate bullying between administrators.
"In both cases we have issues around the leadership. There are allegations from both sides for the manipulation also not following the prescripts of the constitution of the federation and the board of Sascoc has decided that they've had enough now of these kind of problems," he said.
